The PK was for leaving the faction and no other reason.
Due to the original faction being ran by another faction leader, also they left back in September, and the faction went under a rebranding, I believe it's unfair to revoke the permission given.
In normal circumstances, the faction leader could still PK the player even if given permission as they could have been lied to, in this situation that is entirely different. The faction leaders are different, there is a decently sized time gap and the faction is no longer the same when the player originally left.
